Personally I like it noisy sometimes, so I prefer to first stay in Kuta when I'm on Bali, and then take off to a more remote and quiet place when I get tired of beeing hunted by hawkers and taxi drivers all the time. Saying that you will find quiet hotels on Kuta as well, and if you are hardened party goers and shoppers Kuta is the place.

Nusa Dua is more relaxed (boring?) and maybe more suitable for a honeymoon, but of course on a 5 star hotel there are 5 star food prices as well. It should not be too difficult to choose between these two places, as they are really two opposites. You must of course base your decision on what you and your partner like. It is a short distance to travel between Nusa Dua and Kuta with a taxi, so where you choose to stay may not matter that much. And not to forget, these two places are not what Bali is about at all, make sure you get around to see all the lovely sites this island can offer.
